I´m not sure if in case of the 3d box it´s self-explanatory. As described I have to use the node tool (or ctrl+alt+LMB as mentioned in the Handbook) to select one of rectangles if I want to adjust colours separately - otherwise I´ll get an overall fill.

The fill and stroke just fills the rectangle with color, it does not give me any edge to the rectangle. Seems you didn´t watch the video. It´s about kind of vector eraser tool which Inkscape didn´t offer in a rudimentarily form.
AI´s shape builder tool is hard to match.

Make sure no objects with opaque colours are under your design and @ the document-properties (shift+cmd+D) background color is set to 100% transparency: 0

Seems not implemented like in other vector editors as far as I can tell. Easiest way might be to export page to PNG - that´s at least precise.

From my experience you need to enable one additional snapping feature to let points snap to grid/each other:

AfaIk the nodes will snap to the guides whatever alignment for the border/contour is set.
If you use "Transformation" (shift+ctrl+M) the border width will make it into account.

Are there other possibilities how I can reach enough information from the file that you can decide what to do?

Maybe try to contact the author and ask for an exported PDF file instead of ".ai".

".ai" is a very complex Adobe file format which can include lots of trickery Inkscape don´t know of. If the file you want to load has an PDF stream you might succeed - no guarantee given. When it´s an free file you can post a link and we can try a translation into an Inkscape friendly form...

Your SVG just contains a rasterised image.
I traced your logo with the pen tool and saved it as an Inkscape.svg. Have a look at the status bar and the file size. ;)
Can you please try to export the whole page as a PNG and check its alpha channel?

The easiest way is to use a raster image editor like GIMP, add an alpha channel, select the white color, delete and save to PNG file - ready to compose.
As long as you don´t want to significantly upscale the artwork no vectorising is necessary.

Please check your file again.
You have 3 objects on the canvas - 1 yellow double on top of the other. Selecting just the 2 paths of them will work with the interpolation extension:

Building that mesh is quite easy even in a subdivision poly-modeler (macOS Cheetah3d used here): lanternmesh.jpg But if the unwrapping LCSM/ABF+ algorithms are useful for building the real thing is at least questionable. Yeah - I took the bucket fill tool with its default settings in first place. What works quite well is to use an increased threshold+ fill Boolean-added to one object as the contour and a second fill at 0,00:

I´d don´t touch copyrighted stuff.
But simply draw a fresh bow over it: one outline on the outer edges and 3 white parts for the inner portions combined to a "compound path" or grouped when a solid fill color is needed.
