Hard to say without the actual .svg file. Possible due to a gradient opacity, I believe PDF doesn't support that.

Don't know about scripting so what I says here is just guessing:

I heard that you can manipulate an svg using javascript in web browsers. However I do not know if you're able to save the modified svg back to a static svg file on disk.

Hi - I cannot replicate your problem.

What version are you running? Have you tried to create a new file, and draw only one vertical line - and THEN tried to copy/paste?

Are you running on Windows?

I would simply have installed Autohotkey, and used a simple script that would turn a key combination into a double click. If you go for this solution I'll be happy to help you making a simple script, but you need to decide what hotkey you want to use :)

It can be due to a corrupted file or a bug. Hard to tell just by the vague description.

I assume it will be near impossible to prove any bug without access to the particular file.

Just want to remind you that when opening Inkscape and if file parameter is a png image, then Save file will destroy the original png image - but it will still be an png image.
Use save as instead :!:

Are your objects part of a group? Are they placed in different layers? Send to back would not cause any object to move to another layer.

Why not uploading your svg file?
