Maybe the ai file wasn't saved with the pdf embedded? Clipped twice should not be an issue... a test on random objects here worked.

I can clip the shaded object without issue. I changed the z order of objects slightly so that I could group some bits, but other than that it works as expected. It seems I can do the same thing (manipulate the gradient handles) with the text tool, so that's a likely scenario.

I would try putting text on a path and then group them both... then clone the group and flip it with the select-tool controls.

What version of Inkscape, OS & version?

You could try renaming your preferences.xml to preferences.old and let Inkscape create a default version. It's in your user profile.

...Is THAT the goal? If so, when you say "precisely concentric" do you also mean evenly spaced around the circle? The problem is: The pattern of dots (which are already properly spaced in a circle) is not centered around the gray circle. There is less space between the dots and the circle...

While the rotation centers of the pattern and the large circle are coincident, the distance of the dots to the large circle is inconsistent.

An even number of dots would be easy to align using default rotation centers, an odd number, not so easy.
