This is the easiest and most straightforward way. I suggest Guillaume to also use this method.

It depends... is the artwork a bitmap that has been imported, or are the glyphs actual vector objects? In the first case, I might just clip three instances of the imported bitmap to the regions of each formula. In the second case, I'd make three instances and delete any unwanted elements out of each...

Actually, I don't even need to clean the document (I do that reflexively/compulsively). Just saving a copy as PDF (v1.5, raster=300, doc pagesize) makes a pdf that opens instantly. I see the OPs svg file is made with Inkscape version .91. The generated pdf shows Cairo version 1.11.2. Might be good t...

Yeah, not too sure about that workflow... I made a SVG>HPGL>PLT round trip back into Inkscape and there seem to be a lot of extra paths right on top of each other. :-/

Some issues in the svg:
    Pattern fills cause failure (see in browser)
    Title block and border cause failure

You can rename (or delete) the xml file. Inkscape will create a new one with default settings when started next time. (I would rename it "problemPrefsXML.svg" and post it up here for examination.) Did you have a crash, or did your antivirus update recently while Inkscape was open? Anything...

One way to find mystery objects is to use Menu: View>Display Mode>Outline. There might be empty flow-text objects, or other non-contributing objects.

As stated above, sharing an example svg file would help us evaluate.

Maybe the ai file wasn't saved with the pdf embedded? (According to the save options provided with illustrator, you can save ai files without a pdf double embedded inside -which is the only part inkscape can open since the other part is a proprietary format) related link http://www.inkscapeforum.co...

Clipped twice should not be an issue... a test on random objects here worked.

I can clip the shaded object without issue. I changed the z order of objects slightly so that I could group some bits, but other than that it works as expected.
