more to discuss... e.g. Something broken since the dpi change is PLT support (plus other formats). Uniconverter hardcoded at 90 dpi. Inkscape also uses Unicovertor to export to PLT, WMF and SK1, and import from SK1, PLT, CDT, WMF, CMX, CDR, CGM, CCX and AI formats. https://bugs.launchpad.net/inkscap...

I presumed the OP already has circles in the design (maybe of various sizes) and needs centermarks on those existing circles to set drilling operations in a CAM program.

If new circles are needed... yes, cloning.

20 objects is that not that many... I would use snapping to object centers and just duplicate a centermark for each circle.

If I had to do 200 circles, then I might consider developing an automated way to do it.

You're not doing anything wrong, it's just a quirk of how some files are written (and how Inkscape creates layers in a file format that doesn't really have layers).

I would simply select and cut all objects in the root, make a new layer and use Menu: Edit>Paste in Place (Ctrl+Alt+V).

You may notice that the trace operation leaves the original bitmap behind the resulting paths. I usually delete that to ensure no extra junk gets in the picture. Presuming the original bitmap has been deleted, I'd look at the screen using menu:view >outlines... See if there are paths there.

It looks like the nodes are aligned, but not snapped to the axo grid - despite the cusp snapping being already enabled. No worries... it's probably just a communication/translation thing. If I want to see an A4 portion of a much larger graphic that is scaled to final size, I'd just selectively position the artwork over the A4 document boundary and save as PDF. Output an image that spans multiple pages? (poster tiles)
Output a larger page with the same size artwork? (more whitespace)

Looks like inner line height setting is active.

I'd try selecting the flowed text and click the question-mark button to unset the inner line heights.
