Just for clarity: we don't need the preferences file anymore, as you've changed the precision value (out of curiosity: do you remember the value it had originally?), but if you ever need it, you can look up where it is located from inside Inkscape, following the instructions: "You can find the ...

What I usually do for these cases to achieve only pixels with 100% opacity or 100% transparency is to open the image in gimp, put a white layer below, merge the layers into one, then use the wand tool with a threshold of 0 to select all exactly white areas (there may exist a better way), then hit De...

The 'd' thing with all the values with a single decimal max is probably related to the issue, the text-related info for a bare path is weird. I cannot reproduce that in a new and empty file - but I can in the original file.

The least computationally expensive way is to make your own pattern, which is easy to do (make two squares, snap one of their corners together, Ctrl+G, Object > Patterns > Object to Pattern). Zoom:

Addendum: best search for all files of file format .ttf (or whichever you chose) and only later scan the results - and also search for all files starting with Plain... - it could be that Windows appends something to the file name or to the file extension.

Keep in mind that the page area is the area that will be visible, and that your drawing should be within it, if you plan to use the svg directly, e.g. on a website.

Additional thing to try: Update to 0.92.2, the current version. It's maybe not going to solve this issue, but it contains many bug fixes for the previous version (uninstall first, then install the new version to avoid other issues).

I'd suggest doing a search on your hard disk for all fonts that start with the same characters, if refreshing the font cache didn't help. It could still be on the disk.

Grouping after stroke to path and before shrinking could work - it only applies transforms, then...
Inkscape is performing several unit conversions in the background, and those add up (or rather, multiply). Could be an explanation.
